Dipna clocked 59.96 seconds to break her old record set less than two months ago.
The Thais clocked 39.75 seconds while defending champions Indonesia were third in 40.15s.
It is Singapore's first ever SEA Games men's marathon gold, and also the first track event gold at the Games for the Republic since 1975.
The victory in their final game means Singapore finish with a 4–2 win-loss record.
A 38–9 fourth quarter scoring spree saw Singapore register its largest win so far which improved their win-loss record to 3–2.
The win improved Singapore to a 2–2 win-loss record and they now sit at the top of the table.
